Is it possible to do such thing, that when you have some tool, then right clicking on resource stack in inventory you get some possible options like uptier and downtier (in case of enchanting rod)?

Also there could be active buttons you could link with tools instead of rightclicking them and selecting "Use Item".

The first, no. Enchanting is a skill that has much to do about your arcane knowledge as leveling the actual skill.

There is an item on the niceties todo list for the ability to bind any item to the hotbar for easier clicking or key binding.
